Disk reimaging software copies the files in the order that they are and does not try to sort by folder structure, likewise the current generation of available disk defragmentation programs such as Diskeeper and JKFDefrag do not perform any type of file sorting by folder structure. A temporary solution would be to wipe out my hard disk and reinstall my operating system from scratch with all the applications to ensure that the related program files would end up together again, but this solution would be very time consuming to do and the original problem would happen again over time.
